Althaf,
I logged onto IS in 4.2 SP5 and could create a custom DQ Dimension. When I clicked on the Custom attribute, a list of values popped up and I could add and then save. When I reopened, it was there.
Not sure what SP you are using but it worked for me when tested in SP5.
